A town with an available but inactive Waypoint will show the same icon in gray. Just being near the waypoint isn't enough you need to interact with it. Waypoints have to be activated - which means clicking on them. Activated Waypoints show up as bright blue icons on your map. This allows you to travel around the zone much more quickly and easily. Every zone will have several such areas, and it's a good idea to activate these whenever possible.
